ls /dev/input
to list the content of the input folder. If Raspbian recognizes your game pads they will show up as js0 and js1 in that folder.

If netplay is enabled, the necessary command line parameters are automatically added to/home/pi/.emulationstation/es_systems.cfg.
However, I still have problems to make netplay work with, e.g., the SNES RetroArch core. It would be great, if you could also try to make the netplay feature work.

Also, it does not seem to be that difficult (see, e.g., http://stackoverflow.com/questions/13736385/how-to-write-a-shell-script-that-checks-if-git-repository-is-up-to-date). The function at https://github.com/retropie/RetroPie-Setup/blob/master/scriptmodules/helpers.shinc#L157 would have to be modified as well as the installation functions of the individual emulators.

Do you think that the RetroPie Setup Script needs to be modified at one or another place to make two Xbox controllers work?
Unfortunately, I only have one Xbox 360 controller so that I could not test this.
petrockblogKeymasterSNESDev installs two joystick devices in Raspbian for the RetroPie GPIO Adapter. If you do not have any joysticks / game pads connected to the RPi you do not need SNESDev to run. If you only use the button of the adapter, you can configure SNESDev such that it inly polls the button and does not install joystick devices in Raspbian.

Alternatively, you could follow the steps described at https://www.petrockblock.com/2013/12/02/retropie-autoconfig-functionality/ to re-configure (at least the RetroArch-based) emulator controls.
